Illustrator Mockup Feature removing embedded assets?

Hi all, got a bit of a gripe with the mockup feature.

 

For pre-text, I'm very new to Illustrator and am basically learning as I go for a work project, so if this is something basic I apologise in advance!

 

I've been trying to figure out how to add a label design to a blank bottle, all of which I've worked out with little issue.

 

For some reason though the brand logo and shadow detailing is being removed/hidden everytime I generate it.

 

Does anyone have any ideas why this might be happening?

The big pink rectangle is where the logo should be.

 

Any ideas and solutions would be appreciated!

Are those disappearing objects vector shapes? Or pixels? If they are pixels, then this is supposed to happen. The feature does not work with pixel.
