Pattern keeps shifting

I have made 4 or 5 patterns before, but I don't know what is going on with this one. Every time I make the clipping max and hit pattern-make, the pattern shifts a little. when I try to save the swatch, it shifts even more. Here are pics of the pattern, then before and after I clip, and then what it looks like when I try to make it a swatch.

I know this post is old, but for people asking the same question now here's the solution for this:

1. Click on the Preferences buttn on the menu bar.

2. A window pops out, you'll see that Transfrom Pattern Tiles is unchecked.

3. Tick Transform Pattern Tiles et voilà! Click ok and your problem should be fixed.

What exactly are you doing step by step?

Are we really talking about making the pattern or about applying it to a fill?

I am really trying to make a pattern.

My steps

-new 600x600 doc

-add flip flops on borders and copy and move them either 0x600 for verticle or 600x0 for horizontal, then fill in the center with flip flops.

-group items

-open new rectangle 600x600 and place on top layer

-select all objects--create a clipping mask.

-object--pattern--make

-set measurements to 600x600 to fill gap.

You do not need to create a clipping mask, it causes your problem. You may use an invisible rectangle in the background.

You also don't need to copy the flip flops to the top and left borders, they get duplicated automatically when they cross the right and the bottom of the pattern tile (they look dimmed here in the preview).
