Problems with background saving on Illustrator

Hey people,

I have been noticing an issue when saving files in the latest version of Illustrator. Basically, I make changes to a file, then hit save and then immediately hit 'save as' to save a copy as a PDF. When I do this it seems to cancel the first save command and only do the second. The result is that my changes are only being captured into the PDF and not the AI file.

Any suggestions here? The only thing I can think of is to turn off Background Save, but not sure if that is even possible.
