Some EPS files or parts are pixelated or distorted after export through Indesign

Hello! Please help. We are making a book with my colleague that includes over 200 charts and graphs and illustrations. We made them and saved in the default setting of EPS in Illustrator. And it all looked fine both in indesign and Illustrator. We tried to export to High quality PFD to print. And some of the illustrations are distorted like pixelated or just their parts. there is no "rule" to it. Our only idea is we will have to save them all one by one to EPS with High quality transparency setting. But is there any other way, or way to change the resolution in batch.. or export differently, and solve the issue? Thnk you so much! We´re in a time pressure.  I´m putting the examples. We used the default "Save as" setting in the EPS. Vero

    If you're composing the book using InDesign I think you would be better off placing Illustrator AI files into the document. PDF is another option. The EPS format does not support transparency and has other limitations compared to PDF.

    Thank You! We have a lot of the illustrations with some sort of transparency effects (shadows, fogn clouds..). We will try to batch save the eps to ai and place them again.

    The original art files were Illustrator AI format files, correct? If so it would be better to place those. I hope I'm not misunderstanding; re-saving EPS files in AI format probably won't do any good because any transparency effects in EPS files would already be flattened or simulated.
