Unwanted flattering of layers

I am exporting layers from illustrator to Photoshop. 

 

However, sometimes there is a message which says that 'some layers may be flattened'.

 

The content is of graphs and text. The graphs are fairly complex (packed with numbers lines etc)

 

Sometimes the files work and other times they do not. I find that putting the text layers to the top helps preserve them but then I may lose the layer of the base graph. Is there a way of stopping this. 

 

I find I can get around the problem by saving separate layers out one at a time, but it is time-consuming. Is there a trick to this that might help? I do need to convert the text in After effects using the 'layer to text option' as they have animations on them.

    What do you expect to get? Editable text layers in Photoshop? And can you please show such a file?

    Yes. for the most part it has worked. From illustrator to Photoshop as an 'export as' psd file. Then in after effects, convert to text. Which allows the text presets to work in After effects. At first I was expecting it to work.

    Whydo you go through Photoshop when you want to end up in After Effects?

    What exactly is in your files? Really just numbers and text? Or effects? transparency? Overprinting? Or even spot colors?

    It is just numbers, text and lines. There are no effects. The document is RGB. There are no gradations. It is very basic looking. Just a lot of numbers and lines in the graph. There is an option clicked on in the document setup called. 'discard White Overprint in Output'.
