White area behind logo with effect when placed in Indesign

I have a logo that I need to save in various shapes. I checked them to see if there were any pantones/other issues by importing into an indesign doc, and found that there was a white box around the logo. 
My logo is transparent, I have transparency options checked. I thought we'd solved it, when we ungrouped the logo, deleted some pic boxes that had been created by agency saves, and reapplied the glow effect to the shapes, but when imported back to indesign this time there was white around the letters (rather than a box). Any suggestions please?

EPS can't have transparency.

 

For placing in InDesign just save the AI file with "PDF compatibility" checked and use that.

PDF is a universal, multiplatform format. Use it when give your artwork to the client.

Thank you. My issue here is that the company uses an automation system that uses particular file types to automate document creation. They require eps, jpg and png. I can see this is something they may need to review, but currently .eps formats are the norm.

In that case they will have to live with the white rectangle.

Thank you for your reply.

In terms of multi-platform/multi-app usability (if that's anywhere near the right terminology), how does that work? I can't give a client an ai file, it won't insert into another app. Actually, I think checking the PDF compatibility deals with that, which is what you're suggesting?

Did you check Transparent Background in the options while placing in InDesign?
