In Photoshop shape tool, 6 sides of polygon shape structure icon but when we choose to use it, why does it form pentagon on canvas?

Either it should be a pentagon else 6 sided polygon.

Well, my point is this only, that it should be the same what we show as an icon.

The icon just selects the polygon shape tool. The number of sides it actually draws is selected in the options bar and, at least here, defaults to whatever number was last used.

Also, photoshop 6 was the only version to show the same icon as the last custom shape tool selected.

That's a question only adobe can answer, however you could point it out over here:

The only version to match the icon with the default 5 sides was photoshop 6, the first photoshop version with shape tools.

Your shape has 5 sides as shown in this screenshot.  For more or less sides, adjust the value accordingly and redraw your polygon.
