Grouping layers in multiple ways for frame animation

I tried posting this last Friday but for some reason it didn't actually post. Anyway, I have a somewhat unique application that I need to implement. As background, I'm quite familiar with creating frame animations in Photoshop and in combining multiple animations by converting them to timelines and pulling them into another Photoshop timeline and manipulating as desired.
My current application is slightly different, in that I have multiple parallel stacks of images that I want to combine in a single video, but I essentially want to randomize the frame order of all frames simultaneously. Thus, ideally I'd bring all the stacks in as smart objects, manipulate them for the view I want, then have a global way of enabling a given layer in all of the stacks to be the current frame. This is kind of like having two different grouping/folder schemes, one of which groups all of a given stack together so that I can manipulate them, then one that groups all corresponding layers of each stack so that I can enable one layer at a time. I'm not seeing any obvious way to handle this. I'm sure I could probably write a script to do it, but that feels like overkill. Any suggestions are appreciated.
