Please help with my problem, have Windows 10 and Photoshop CS6. I have tried stacking pictures of the moon with a Canon 75-300mm. zoom lens and a Canon 18-55mm. lens placed reverse to make it into a macro lens to take pictures of flowers.  The individual photos look normal, about the same visual size and placement in the picture. When I stack them in Photoshop CS6 I keep getting error message the stacking cannot be done because 40% of the pictures are not aligned.  The results looks like a vertical film strip image of all the the images I tried stacking with a white rectangle area at the top of each picture inside the image separating each image.

If I understant you correctly, do this_

-Choose your reference layer

-Lock it

-Select all the layers

-Edit>Auto Align Layers
