how do I knock out a hole in a 3D sphere in Photoshop 3D?

PS doesn't support genuine geometry Boolean operations, so creating a genuine hole is not realyl possible. You may be able to mimic it with transparency texturing/ clipping masks, but it won't look "solid". Anything beyound that will likely require a detour or completely switching over to a 3D program like the free Blender. PS is simply too limited.
