why does transparent patches get into the layer and how to prevent it or repair it?

Am a beginner to digital art.Patches like this happens in layers. How to correct and also to prevent.

You could select the Layer and use Edit > Fill (set to White and Mode: Behind).

Thank for the response. These patches appear when I use eraser tool to remove unwanted lines in the sketch. And when I copy paste .

Edit-fill doesn't work, since filling white erases all the lines in the sketch.Hope this might throw some light.
