You have got PDF files and while merging them bookmarks Zoom view is automatic set to "Fit Width" and you are willing to set that up to "Window Size" or zoom in manually?

You may try setting this up, navigate to Reader>View>Zoom>change to the desired size.

If its a behavior of specific file, then check with the different one. As it could be a possibility that file view has been set-up from its Document Properties. 

For better understanding, please share the screenshot of the exact bookmark's view.
