Is there any way to change the properties of existing pencil annotations in a PDF (color and point-size) in a single (or sequence) of command?

Sort Comments by color. Collapse all. Then twirl open just the comments of the color you want to change. Select all those comments. Right click on them > Properties. Then change the color.

You can locate the pencil annotations in your Comment panel, and multiple select them with the control key.  You can use the sort feature mentioned above by Document Geek.  Control/Command E will open up your Properties Toolbar.  You can then adjust the stroke color, line width and opacity of the selected comments.
