I am aware that multiple PDF's can be combined into a single PDF. However, I am interested in knowing if there is a way to comment/mark multiple, separate PDF documents and to then combine these annotations into a single document.
Help is appreciated.

Yes. Through the Comments List panel you can export the comments data to a file (via the Options button - Export All to Data File), and then you can import those data files into your PDF using the Import Data File command under the same button.
