cropping PDF or Illustrator files based on trim marks

We have walls of graphics designed in Illustrator. 

Currently we save the files to PDF, pull into Onyx (front-end rip for our flatbed printer), then manually crop each individual panel based on built-in trim marks. We can't "tile" them, as there can be 6-8 panels of varying sizes on each "wall".

We have hundreds of these walls. I'm looking for a way to auto crop the panels to the correct size. We are open to changing the workflow if there is something that will allow this. We also have Quite Imposing software.

I'm attaching a sample, although most times the panels are different sizes...

I'm attaching another example (a comp) - showing the varying panel sizes. I think one challenge is that the trim marks are drawn in, and are not generated by any software. The designer uses a template to create their layout - and the crop marks are built into the template as a layer.
