Is there a way to remove a watermark once it's been flattened or embedded?

Use the Edit PDF tools to select the image or text that used to be the watermark, and delete it.

Alternatively, the Redaction tools provide a search mechanism for finding text, and either obscuring it or removing it. If you have Acrobat DC, then search for the Redaction Tools.
