Help Needed: Persistent Box After Running Mask Removal Script

We’re running into an issue in print production. The script we use is supposed to remove all masked objects, but it’s leaving behind a blank box that shouldn’t be there. The box has no content, but the script isn’t deleting it. Can anyone help?

Here’s the setup: the files start in InDesign, then we export them as PDFs. Those PDFs are placed into a new file to create a mock-up. At that point, we run the script to remove all masked objects so that only the text remains selectable—no hidden or unnecessary elements. Normally it works great, but this one box refuses to go away.

The file I have is Remove Masked Objects.kfp but it won't let me upload it to show it to you all.

Where did this "Remove Masked Objcts.kfp" come from? You could upload it to an online storage service like Dropbox, Box, OneDrive, ... and then share the file and post he link.

You say that this usually works, but not for one specific box. 

Is there any chance that this box is actually something that InDesign put on the page? You can verify what it is by going into Acrobat's Content pane (View>Show/Hide/Navigation Panes>Content). Then go down the list of items you see in the content tree until you find the one responsible for the box.
