Missing files after bates numbering

After bates numbering a folder of .pdf files, the files are missing from the target directory. They got numbered as they bates numbering is correct, but the files aren't in the new folder. This happened randomly on about 50 files out of 600. Could they be somewhere else? I hate to have to individually re4number these. Help!
