The free website tool appears to only allow 2 merges before locks into continual display of Adobe Pro offer every time you try to select files. This has nothing to do with number of pages etc. It is tied to number of uses/pdf(s) attempted to be made.
Is the number of pdf(s) merged for free limited and why?

There is a limitation on the use of the free tools available on the Acrobat website. You can use the premium tools once for free every 30 days on a rolling basis.
