Working with PDF portfolios

I have a pdf  portfolio file with well over 100 pdfs included. For confidentiality reasons I cannot post the file itself. The issue is that when using "Extract from Portfolio" file names are reduced to 50 chars max. This in turn causes issues because filenames are different at the end (after 50 char mark) and acrobat wants to replace them. Is there a way to preserve full filenames? Possibly a commandline/powershell solution?
