Hi,
I am trying to combine multiple PDF files along with their bookmarks. The files are quite large, I have tried using VB script to do this but the bookmarkings are in missing order.

What is your Acrobat and version? What is your OS and version?
Would you mind posting screenshots about what you do? (use the image icon
to embed them into your post)
Could you post example files? (Attach them:

I am using Windows 10 enterprise and the latest Acrobat Pro.
I am trying to combine two PDF files which contain bookmarks. I want the combined PDF file to contain all the bookmarks from both files, don't think you can do this on adobe? I am running a VBscript which combines the two files and sets bookmarks however when the PDFs are combined the order is not right of the bookmarks.

When you combine the files in Acrobat it can maintain the bookmarks structure of each file in the new one, but only if they point to a page. Other bookmarks are removed.
If you want to maintain all bookmarks you will need to use an external tool or a plugin and recreate the bookmarks tree in the merged file.
If you're interested in hiring a professional to create such a tool for you, feel free to contact me privately by clicking my user-name and then on "Send a Message".
