While I was able to apply some materials in the two separate objects (outer shell and the cheese bloc) in Substance Stager, I didn't manage to apply different materials for the two parts in Viewer.
(model created in Substance Modeler)

No, I left both shapes as default materials in Modeler, because my plan was to add materials in Stager anyway. I must admit I am still a noob with modeler (even if miraculously, I manage to get what I want in the end). That's what I have been told on Discord, so I will do that next time I need it.
I exported in multiple ways, for example grouped and not grouped to see if it made adifference. They are separate objects, but with the default material.

Asset from Substance 3D Assets - applied Terracotta material to the bone portions and Porcelain to the teeth. Modified colors and roughness and such. Adjusted the lighting as well!

I have a question then, related to my issues above
I have been advised on Discord to assign different materials in Modeler in order for Substance Viewer to recognise the two parts as separate (they are linked when opened in Viewer, and cannot be unlinked). Did your model come with separate materials?
In my case I tried woth grouped objects in Substance Modeler as well as ungrouped objects, but no luck.

In Modeler you would have to have different layers or containers, as each of them contains one unique material
