I would like to make a movie that is part animation, part video and part stills. I don't mean overlay one on the other. Rather, e.g. 2 mins of animation, 1 min of video and 1 min of stills all playing over sound. If I make animation in AE, what program can I use to combine that with the video, stills and sound and then export it to a format that can be used on Youtube? I've searched but I can't find any reference to importing animation clips into imovie or final cut or vice versa importing video into AE and using that with an animation clip. There are tips on how to overlay animation on a video but that's not what I'm trying to do. I don't know if this makes any sense, maybe it can't be done.

Unfortunately, imported video (H.264 at least) doesn't appear in the exported video.
I would export just the animation from Animate, and combine the animation, video, and stills, in Premiere. Then export for YouTube.

You could create four layers
• Sound : frame span all your timeline long ;
• Animation : two minutes frame span, then empty ;
• Video : empty the two first minutes, one minute frame span, then empty ;
• Stills : empty the three first minutes, one minute frame span.

When your sequence is ok, you just ask File > Export > Export a video. In the dialog box, you'll get a checkbox Convert the video with Adobe Media Encoder where you'll have access to every needed video settings.

Sounds like you're using After Effects, not Animate, but either way you can use any video editor to combine your final footage.
Premiere, Final Cut, or even iMovie are all perfectly fine options for combining video clips, stills, and adding sound.
