including .as files

If I do my scripting in a .as file to be included in an application, will that script be included in the published copy or do i have to make sure that the .as file is uploaded to the internet seperately?

the actionscript will be in the swf whether you use .as class files or .as include files .  ie, there's no need to upload as files.
