Hi folks!
So, I have a Paragraph Style named: Chapter Heading and another Heading 1_NC. Below to separate file that contain the Chapter Heading.
So far so good!
Next the Heading 1_NC specified only in the second file.
The PDF Setup:
The bookmark from pdf:
Heading 1_NC should below Chapter Heading.
This is likely occuring because the "Alphabetical Index" and "Normal Checklist" paragraphs are in separate text flows from the rest of the content. You should be able to reconfigure your documents so that these titles are in the same flow as the rest of the text. That should straighten out the bookmark order.

For me your description is not clear.
Are both headings in the same file? Then it's correct what frameexpert said: The creation order of the text frames determines what comes first. You would have to cut one of the text frames and paste it again.
This is explained in the online help in this section:
Or are the headings in separate files? And the bookmark of the heading of the second file comes before the bookmark of the heading of the first file? This would be very strange. Then I would create a new book file and update.
