I would like to create an interactive 3d table of contents. Maybe a wireframe with points on it that represents a main section of a document. When the user clicks a point, more information is shown.
What's the best software to use to create this?

You need software to create the graphic, which can be Illustrator and then another software to create the content (the TOC maybe needs to be generated from other content) and then you need to create the interactivity. That can be a website or other media. SO which media will it be?

The TOC is generated using MadCap Flare, so it's in XML format. I'd prefer an automated process to include the TOC and to generate the 3D image. I've seen this on the web somewhere but I cannot find the reference now.

So in Illustrator you can create the graphic and the assets, but not the interaction. How exactly do you want this to look like?

I want it to be like a 3d wireframe spider web with points(dots) for each TOC entry. The user can spin the web around, see the different main TOC entries, and click on one to open the help topic...... just like with typical help systems, except the menu is not a list.... it's an interactive graphic.

Spin around? I would start with finding out what's possible when creating the interaction.

What do you mean? Even PPT lets a user spin a 3D object. The question is whether points on the 3D can be targeted as a link in the TOC. Making an object interactive and spin for a user is not a problem for me.

You cannot get a 3D object from Illustrator into PowerPoint. You have to consider this project from the goal. Which application are you going to use in order to create the interaction? Which kind of artwork do you need as an input? How can you produce this.
You still haven't answered question #1. Which application are you going to use in order to create the interaction. You cannot use Illustrator for that.
