How do I delete custom color swatches in the user defined library in AI?

The user defined libraries are in certain defined places on your computer. They are AI files. Open them and edit the swatches library as michelew mentioned.

When done editing, save them. It might not be possible to directly save the files into that library (because of user privileges on the system). In that case save it on the desktop and move it to its place.

I don't believe that you can edit the swatches in a user defined library. You need to open it as a file then delete it from the swatch panel. It is rather clunky.
