Grouping shapes changes stacking order?

I created a character using a series of shapes, stacking order, and Pathfinder. When I was done I simply grouped the shapes and it changed the stacking order. Why is this?

    Were the parts on different Layers?

    No, everything was on the same layer with just changes to the stacking order via object > arrange
