I have embedded pngs into an illustrator file with a gray background. The display of the file looks fine. When I print the file the pngs all have a background.
Well, what are the color management settings and the profiles used? You may simply need to convert the profiles/assign new ones.
Sounds like yucky discolored box https://creativepro.com/eliminating-ydb-yucky-discolored-box-syndrome/
Going to print then 99.5% chance you need to use CMYK (unless Lambda). Png also is lossy quality. Use the .PSD format CMYK, if you want predictable color. PSD will have transparency.
