You can simulate what Super marquee does by using the magic lasso instead. This will select the yellwo cirlces, but not the cyan rectangle.

Unfortunately you cannot do a marquee selection to select the yellow circles alone. In that case I would select all, then with selection tool  shift click on the cyan rectangle to deselect

In areas close to the corner it's difficult to use the magic lasso tool, it will touch the edges and select unwanted elements.

That's a good idea.  Now I realized I can also lock those elements at the layers that I don't want to be selected, and use the normal selection tool after to draw a rectangle and select areas.

Draw a rectangle with the Selection tool or direct selection tool does not do what you want?

Then please describe what exactly you expect to happen to what kind of objects.

I cannot draw rectangles with selection tools in InDesign, it's just moving my image, it doesn't draw anything.

InDesign? You mean Illustrator?

It's important where you start clicking&dragging. Should not be on top of an object. You need to start in the void.

You can also try and turn on "select object by path only" in the preferences > Selection and anchor display..
