I've found some old threads on option and shift keys not working in Photoshop, Illustrator and InDesign, but their fixes didn't help me, and some of the threads are quite old, so I thought I should start a new one. I'm basically having the same problem as justine.dechaine did on Jan. 21, 2016, but updating the apps didn't solve it for me. I think the problem is related to my recent upgrade to El Capitan. I borrowed this text from Justine's earlier thread, as it describes my problem, too:
"Key commands not working in Illustrator, InDesign or Photoshop.
I also can't make a selection in Photoshop--clicking on the layer while holding the command key does not select the contents of the layer. Basically, I cannot get my work done until this problem is fixed. In Illustrator, I can't even select two objects at the same time.
I've tried changing keyboards, updating my Wacom driver (but I realized later the problem has more to do with the keyboard than the drawing tablet), restarting, turning off all web browsers, repairing my hard drive with Disk Utility, checking for El Capitan updates--nothing has helped.
Thanks for any tips you can give.

Update: I tried restarting in "safe" mode, and the key commands work now, so i guess there's some kind of conflict. I just updated my Wacom driver, but I had the problem before that. Someone on an older thread said they went back to a really old Wacom driver. The only old one I could get is from my old laptop, and when that one's installed the key commands work, but the pen is horribly slow. It seems like this might be a conflict with Wacom.

It turned out I still have my penultimate Wacom driver (WacomTablet_6.3.17-5) on my machine, so I went back to that, and it's faster than the really old one, and the shift/option/command keys are now more like normal in Photoshop/InDesign/Illustrator. I think the newest driver (WacomTablet_6.3.19-6) must have caused some of the issue.

new update on Wacom driver is the cause of cammand keys not working you have to download older driver once I did photoshop is back to normal

Same here about downgrading Wacom driver, and with Sierra.
