Another option would be to use Object > Path > Outline Stroke to convert the stroke to a filled path. Then the eraser will remove it.

That's how the eraser works. If you want to delete a portion of a line, use the scissors to cut it at the two edges, then select and delete the unwanted section. (cut and delete on left, Eraser tool on right)
