When I create a new project in Illustrator and I want to create a logo, what type of file and presets are best to use? I just want to start designing the logo, which will eventually be used for web and print.

The basis of a logo graphic should start out with print as the primary output target, so use the Print preset in Illustrator's New Document dialog. Keep it 100% vector, and save it in Illustrator's native AI format. After the design is final, other formats and delivery modes can be derived from that original basis.
