Adding sequential footnotes with unlinked text frames

Hi there, 

 

I've been trying to add footnotes to my dissertation which has specific sections that I don't want to link all into a single text frame (it ruins the page breaks and formatting when I update my text). Is there any way to do this? I'm contemplating moving my files to a Book format instead but I haven't been able to find a clear answer as to whether adjusting to a book format actually allows footnotes to become continuous.

I don't understand what the problem is here. 

In the document footnote options (Type>Document Foonote Options) you can restart your footnotes at each section. 

 

But I don't follow what the issue is at all - can you share an example in either screenshots or a file?
