I've been using Photoshop for concept design for 12+ years. I can't find documentation on the hidden keyboard shortcuts; the "hard-coded" ones that aren't listed in the menu. Does Adobe or anybody else have an exhaustive list somewhere?
Is there a way (possibly via script, plugin, etc) to disable all hard-coded shortcuts within Adobe? I find it very frustrating that certain key combinations are unable to be customized without significant Autohotkey work.

I have a feeling that there is no such list, crazy as that sounds. Free Transform > Step & Repeat (Shift Ctrl Alt T) for instance is undocumented, although well known. I suspect the best way we can help you is if you give us specifics, about key combinations that are causing you problems.
Are the Spring Loaded shortcuts part of the problem? They can be turned off, and we can set the delay period now.

I just want an exhaustive list so I can disable all of them and then reimplement ones I want with scripts or Autohotkey.

Merge Visible Layers is documented in both Edit menu > Keyboard Shortuts and in the Help page the r-bin linked to.
Stamp Layers is not a menu item, is not in Keyboard Shortcuts and is not listed in the Help page for shortcuts. It's a perfect example of a "hidden, undocumented shortcut".

Here's one thing that might help:
The Alt (Option) key is known as the "do it better" key. Adding Alt (Windows) or Option (Mac) to many commands makes it behave differently.
Repeat last duplicate and move |
Control + Shift + T |
Command + Shift + T |

I'm sure there are many more, but start with adding the Alt key to other commands to see what happens. That's the big one.

For StampVisible this is not a hidden shortcut, it is an Alt modification for MergeVisible, as for many others. If you assign Ctrl+Shift+Q for MergeVisible, then Alt+Ctrl+Shift+Q will automatically appear for StampVisible.

I think the issue has been brought up and the resources for resolving it have ultimetely not been assigned.
