Panorama Alignment Issue

 

I am trying to generate multiple panoramas using differently processed versions of the same three images. For example one may be in color, the other in black and white, etc. I am trying to get these panos to align (register when placed as a stack in photoshop). One would think that because they are essentially the same images and if the same stitching methods are used this would not be an issue, however, I am running into major problems. I have used Photoshop as well as pretty much every other stitcher under the sun and they all return similar results which are the panos do not align at all, they do in some sections but way off in others. Sometimes, different pixel counts , etc. 

 

I am wondering, if anyone has any tips or suggestions in this regard as to settings I could use or ways to address this issue. Thanks in advance for your help.
