Photoshop bug with transforming smart object

I can transform smart objects and have never encountered an issue of some of them becoming "off centered." My coworker's does. So instead of a (camera raw) smart object being overlayed ontop of another one and scaling down seamlessly, they will show up as being off-centered. It's only in this one photoshop file. They said this problem has come up before but not consistently.

We are working with the same files from the photographer and I do not have any issues. After reinstalling their Photoshop on an iMac Pro, the problem hasn't occured in a new photoshop file w/smart objects from camera raws. The old file is still having this problem, even when I pulled it onto my computer to check or tried dragging all the layers into a new photoshop document.

Any thoughts? I can only assume it's some camera raw to smart object bug? What do I do if the problem happens again? Do I have to keep reinstalling photoshop?

Are all RAW file from cameras that have the same size sensor the same MP and aspect ratio and shot in the same orientation and placed into a document that the images will fit within document canvas.

Were the smart object layers added via menu file place or some duplicate or places into the document via some automated Photoshop process. How were the miss aligned smart object layers made?

The image is after transforming, green light is down and to the right instead of sitting inside of the window (it's dark black in that one so hard to see).

Yes to your first few points. The photographer shoots all images for this job in the same format just different times of day. I was working with the same files on a different job and didn't have the problem. Placed into the Photoshop canvas (square pixels if that matters) after being adjusted in the camera raw window and then the smart objects were transformed/distorted to fit into place. They became out of alignment after a mass transforming to change the scale. So every folder/file/and linked mask was scaled at once but still didn't move it proportionally with some of the smart objects.

This would be an issue to start over with bigger jobs and rasterizing seems to be the only real option but doesn't solve the problem for future purposes.

I can't tell what is happening from your screenshot. If it's only one file, have you tried creating a new file with the pieces? Start from scratch. Save the smart objects as their own psd files and bring them in as smart objects into your new file and see if it still happens. The file might just have issues.

yes, I tried creating a new file with the pieces, still had the same issue.

saving the smart objects as one object together worked fine. The way our files are set up don't allow for a lot of wiggle room. There's a lot of variables to the editing process I can't get into. It's not something I'm ok with having the worker do to "power through" the problem.

I'm looking for a solution to undo whatever is going on with the smart object or what's causing it in the first place so I don't have to keep reinstalling photoshop if the problem occurs again. Starting over from the beginning isn't an option. Rasterizing is a temporary fix but doesn't solve the problem from happening again in the future.

I can't provide a file. I mean if you have a window on one layer (smart object) and the lights on another layer (still a smart object from camera raw) after transforming them to change the scale of both at the same time equally, they don't align up anymore. The lights or affected smart object end up floating out of alignment.

Do the SOs originally have the same magnification and positions?

Which properties are inequal after the Transformation?

To avoid confusion by "overlayed" I meant two layers and one with the opacity turned down to preview them.
