When you hide the layer, are you clicking the eyeball to turn off visibility or doing something else?
Like @Semaphoric said, it would be helpful to see one or more screenshots that include your canvas and your layers with the layer hidden and that layer visible.
There are a lot of possibilities for what could be happening--it could be the content on the hidden layer was used as a selection that altered pixels on the other layer, there could be a layer mask, you could be seeing content from a completely different layer, etc.
When painting, are you smudging? Maybe in a new layer and have all layers selected and are accidentally painting some of the other layer into the new layer? Can we see a screen shot of your whole screen, including layers?
