In Photoshop, image pyramid refers to the cached versions at smaller pixel dimensions, pulled up when you zoom out.

I have no idea why there would be any benefit to saving that with the file.

Is it like inDesign can have document with layers that each has different resolution?

I am not sure I understand – in Indesign one can combine any number of pixel images of different effective resolutions.

Whether an exported pdf resamples them to the same resolution depends on the settings used when exporting.
