Black is OK.
Left - have you placed a Rectangle with the same size as the page? But there is no need - left page is OK.

Thanks for the file.
Looks like it has something to do with the fact - that you don't have any text on the next pages / spread?
If I'll make the TF on the page 6-9 lower - shift some text to page 6-10 and 6-11 - then insert Footnote - no problem:
And if there is no more text on page 6-11 - wrong Running Header:
BUT - if I'll DELETE empty TF on the page 6-11 - everything is back to normal:
So - it looks like a bug?
Also, as long as RH of the next spread is visible - inserting Footnote do not imediately shows the problem - only by scrolling up/down and forcing refresh of the next spread - shows the problem.

How much RAM is seen by the system?
And if you've 14% used out of 128GB - then it would be like 18GB used ... but even from your 2nd screenshot - it doesn't show that much to be used - by the 9x foreground apps?

Before:
The whole text is styled with "Para1" - with local overrides - bold, italic, etc. - so there is "+" after "Para1".
Marked in Yellow - both are empty.
Marked in Red - you need to select your ParaStyle that you want to "refresh".
Then click CHANGE ALL - Green.
It shows that only 1x change has been made - because this is one block of text with the same ParaStyle applied - if there would be different styles splitting this block - there would be more than 1 reported.

1) InDesign just started and iddling:
2) with a 300 pages document with a bit of linked images:
3) after "closing" a document:
Still taking RAM...
But a quick question - becuase you've never mentioned that ...

If you've everything as one long Story - then you could select it as a whole and Clear ALL local overrides...
But you'll then lose ALL local formatting - so you need to be sure.
Or you can do Find&Change - replace each style on itself - with empty Find / Change fields.

It's because you've some astray objects on the pasteboard.
Try IDMLing - export as IDML, open, save with a new name - do not overwrite your original file.
If it won't help - then go to each page, hit Ctrl+A - Select All - you should see where the "extra" objects are located.
Then, unselect everything on the page - press SHIFT and draw a rectangular selection close to the edges of the page - to UNselect everything on the page.
Now, you should have only this / those astray object(s) selected - you can either try to move them - or just hit DELETE.

All at once - but you can only set ParaStyle:

But if you really need an ObjStyle to be applied - a simple JS script can find all texts with ParaStyle you've selected, then apply your ObjectStyle to the parentTextFrame[0].

How about something like this - should I start a new thread?
Object is selected - NO COLOR to stroke applied - but I CAN change Stroke's tint...
Which results in [Black] being automatically applied:
But what's worse - text goes into an overset - even when there is enough space for the Page Number marker??
AND it doesn't get fixed/updated on regular pages - same contents and size of both TFs:
The only way to fix it is to change the width of the TextFrame from "105.853 mm" by "0.3306 mm".

I see what you mean. Tint % should be adjustable even if no colour is selected. This is in 20.2. I can select a stroke weight without selecing a colour, but still no tint %.

What kind of server?
By default, in Windows, there is 256 character length limit - including path - but you can change it:

Or you can map your finall directory - on the server or on your local machine - to a letter.
So instead of
c:\Documents\projects\bla1\bla2\bla3\Diseases\
you can have:
p:\Diseases\
And, this has also one more BIG advantage - if everyone in your company, make the same assignment - to a local or server folder - you will no longer get messages about the need to update/relink linked images - even if you get files from someone elses local drive.
