Those are the underlying constructs Illustrator uses to create the appearance. If they don't affect anything, you can ungroup/release/delete them.

@Anubhav M -- when you say you could not replicate this, do you mean that after you use the rotate view tool to some angle other than a multiple of 90 degrees, selection marquees are level for you? Because I'm sure if so that information would be a surprise to Illustrator developers, never mind users.

It's a bug. For all other modes, selecting a stroke or fill from the control bar menu changes the active appearance. When using sliders, it doesn't.

I can replicate in 29.0.1 on Windows 10. Colour sliders only in the control bar seem to only control the active appearance; other options (swatches etc.) work normally. I would say it's a bug. Can you post a uservoice and share it here? https://illustrator.uservoice.com/

You need to delete all the swatches you don't want from the swatch panel before saving -- or, open your swatch library as a regular AI file (File > Open), delete the swatches from the panel and save again.
