Part of 3D layer disappears and flashes in the final VR render

In the final render a disappearing and flashing top part of a layer can be observed while the layer is sliding along the Z axis, only happens in the final rendered file and in the rendering progress view. The problem is random and on every render it flashes the layer at different frames.
