Other layers disappear when cycling layers

Unfortunately I can't share the work due to an NDA but I will see about the layers, thank you.

Check the hierarchy of your layers. It sounds like you have other layers in the same level as the ones that you are swapping in the cycle animation. It would help if you could post a screen shot of your rigging to see where the affected layers are in relation to each other.
