After the effect is not allowing me to edit my footage. How do I encode it so that it works with after effects?

Impossible to know anything. You have not offered any system info, no details about your project or for that matter any explanation at which point using which tool the warning even comes up and the exact wording. You need to be much more specific. Those numbers by themselves don't mean much. Context matters!
