After the update all of my plug ins are missing

Yes, plug-ins installed next to a given version in the Plug-ins folder are not migrated automatically due to possible compatibility issues. Plug-ins that support multiple versions are supposed to be installed in a shared location that any version of After Effects ( or Premiere ) can access:

• On macOS: /Library/Application Support/Adobe/Common/Plug-ins/7.0/MediaCore
• On Windows: C:\Program Files\Adobe\Common\Plug-ins\7.0\MediaCore

If you copy your existing plug-ins to these locations, you should not need to worry about migrating/copying them for future updates. Perhaps check with Video Co-Pilot if they expect their plug-ins to remain compatible. If so, perhaps also request that they update their installers to use the shared plug-in location to avoid this issue in the future.

They're not "gone", they're just in your AE 22.x folder and need to be moved/ copied over. This has never been any different. The installer simply doesn't know about every third-party plug-in out there and cannot accommodate automatic migration, even more so since plug-ins may require a new version as well or at least a proper reinstall due to licensing or aditional (code) libraries required.
