I'm planning to get a new Apple Silicon Mac within a year or so or once the next gen of Macs ship. The thing is I'm still using a bunch of Intel era plugins, of which some may never get updated for Apple Silicon. Will they work on the new system with the new After Effects for the said hardware?

They 99% likely won't. Everyone is pulling the plug on intel support. Rosetta 2 is not even being developed being developed actively any longer (bar any security issues and minor bug fixes) AFAIK, so by the time the M3 or M4 come around it won't even be much of an option. That and you can't run AE in native mode while expecting your intel plug-ins to run in emulation. Things just don't gel.
