Can I create a MOGRT wipe transition? How?

You will need to create a MOGRT that has a switch to that you can extend the top of the wipe or the bottom of the wipe, or just let the wipe happen and then stack the layers like this:

• Your MOGERT Graphic without extensions
• Top extended Graphc used as a track matte
• Start of the Second  clip
• End of the First clip

The idea is that you create a matte for the first clip at the end using the bottom half of your wipe, use the top extended copy of the wipe as a matte for the start of the second clip, and then put the wipe with no extensions on the top to fill the hole between the two. Adding a dropdown menu that turns the extensions of the wipe on or off is the key to making a single MOGRT. Your animated wipe with extensions will reveal the second clip, and the wipe without extensions will provide the color overlay.

The template is just a container that renders some pixels. Premiere has no deeper access to it beyond the exposed properties in the Essential Graphis panel. So no, you probably can't avoid having to rig it manually. If it's really too long in the tooth, perhaps doing it directly in AE with efficiently structured comps or using pre-rendered clips as mattes and overlays might be a better option.
