Change color multiply layer mode in After Effects

Hi!

I'm making a animated logotype where the different parts will move above each other and in the end be still as the image of the real logotype. The problem is that the real logotype has a spot where to parts meet and makes a overlay effect and I can't make the color right in After Effects. 

The multiply color I want is the darker green one to the right in the picture below, the color that the layer mode automaticly gives me is the lighter to the left (I tried with all the blend modes and multiply is the best one, but as you see not good enough).

So my question is, how can I change color on just the spots where the layers overlap?

If you need an exact color, you need to do it the hard way by creating actual separate pieces by using duplicates of your layers and/ or shape layer items and combining them using matte techniques, masks and the Merge Paths operator.

Personally, I would do all of the animations in a single shape layer. Get all of the pieces moving the way you want them to move using the transform options for each shape. Eclipse 1>Transform Ellipse 1> Anchor Point, Position, and rotation.  Don't worry about the blend modes at this point. Then add merge paths>Exclude Intersections. Depending on how the paths move you should be able to get a single separate fill for every pair of overlapping paths. This may require pairs of shapes with merge paths applied. When you end up with the overlapping shapes you want on the screen pick the right fill color for the overlap then duplicate the entire shape layer and remove all of the Merge Paths from the duplicate. Once that is done start experimenting with blend modes if you need to.
