Exported video has partial unwanted loops.

Hello. I am creating a number of 20-30 min. music videos that have a audio visualizer in the middle. When I export this video, the visualizer seems to stop reacting to the audio at the 2:17 mark(around 0:14 in the attached video) and keeps looping after that. The audio and the rest of the video renders fine. I am currently using the Render Que to render to AppleProRes 422 and then sending them to Media Encoder via a watch folder to encode with H.264 Match source-high bitrate.
For the audio visualizer I am taking a set of 10 .wav files, creating an Audio Amplitude from them, and using the "magnify" effect to have it react to the music.
Here are the list of things I tried:
1) Empty disk and media cache >failed
2) Tried using APR422 HQ and LT >failed
3) Going straight to ME and exporting to H.264 >the video did not loop, but I don't like doing this because the export process is very slow, highly unreliable, and vulnerable to other errors/crashes
4) Stopped using a watch folder >failed
5) Exporting in smaller segments >sucesful at 2, 3, and 5 minute portions
6) Recreating the AE project file from scratch >mostly succesful, but fails sometimes
The puzzling thing is I cannot "recreate" this error. I can use the same project file and sometimes it's fine, other times the visualizer loops.
I am on an iMac OS Catalina with Intel Core i7 QuadCore 4.2 GHz, Radeon Pro 580 8 GB, and 48GB of RAM.
Would appreciate if anyone has experienced something similar or have suggestions. Thanks.
