Having issues importing from illustrator

I am trying to import some files from illustrator but am having issues with the alignment of the layers.

My import steps are: Import > File > Retain Layer Sizes > Double Click Composition

I am trying to get clean edges like the images below but I don't understand where I am going wrong. I followed the same steps but instead just imported without retaining layer sizes. The problem with that is that each layer is the size of the composition which makes it difficult to properly animate them.

    The problem started in Illustrator. You should always have Snap to Pixel turned on in AI and do pixel previews. If you really want to be precise then all of your artwork needs to be a whole number of pixels high and wide. Once you have the lines precisely lined up in AI they will be precisely lined up in After Effects.

    Also, it is important to remember that you cannot judge the quality of a video by staring at a frame. You have to watch the video at speed and full resolution. That is a really hard concept for someone used to working in print were staring at the details on a subpixel level is standard practice.

    I ended up finding a work around in After Effects. I just converted all the vector layers into shapes. I still don't know what the original issue was. If anyone understands what I did wrong or would like to see the original ai file please let me know. I still would like to figure out what the issue was.
